SP:SAMPLEPREP_SUMMARY            	Extraction for lipids and polar hydrophilic small molecules were performed using
SP:SAMPLEPREP_SUMMARY            	a previously established methyl-tert-butyl ether (MTBE) protocol
SP:SAMPLEPREP_SUMMARY            	(10.1194/jlr.D700041-JLR200). In short, 4 mg of liver tissue was weighed and 225

MS:MS_COMMENTS                   	The general workflow for data processing was completed using MS-DIAL, followed
MS:MS_COMMENTS                   	by data cleanup using MS-FLO. In brief, raw files were first converted via Abf
MS:MS_COMMENTS                   	Converter and processed using MS-DIAL. Once the results were exported from
MS:MS_COMMENTS                   	MS-DIAL, a blank reduction was done based on the max peak height relative to
MS:MS_COMMENTS                   	blank average height. Using MS-FLO, potential duplicates and isotopes were
MS:MS_COMMENTS                   	checked and deleted, if identified. Next, MS/MS spectra were assessed before
MS:MS_COMMENTS                   	combining adducts. Peaks were annotated in manual comparison of MS/MS spectra
MS:MS_COMMENTS                   	and accurate masses of the precursor ion to spectra given in the Fiehn
MS:MS_COMMENTS                   	laboratory’s LipidBlast spectral library. Additional peaks were found by manual
MS:MS_COMMENTS                   	curation of sample chromatograms on a scan-by-scan basis. MassHunter Quant
MS:MS_COMMENTS                   	software was then used to verify peak candidates based on peak shape, peak
MS:MS_COMMENTS                   	height reproducibility, and retention time reproducibility in replicate samples.
MS:MS_COMMENTS                   	Valid and reproducible peaks were confirmed with MS/MS spectra with the aim of
MS:MS_COMMENTS                   	increasing overall peak annotations in both positive and negative modes. These
MS:MS_COMMENTS                   	manually curated compounds were incorporated into a .txt file that had a list of
MS:MS_COMMENTS                   	accurate masses and retention times for the lipidomics platform. All data were
MS:MS_COMMENTS                   	normalized to the sum of internal standards and are reported as peak heights for
MS:MS_COMMENTS                   	quantification ion at a specific retention time. Peak heights are used for two
MS:MS_COMMENTS                   	reasons: 1) they are more precise for low-abundant metabolites than peak areas,
MS:MS_COMMENTS                   	due to the larger influence of baseline determinations on areas compared to peak
MS:MS_COMMENTS                   	heights, and 2) co-eluting ions or peaks are harder to deconvolute on peak areas
MS:MS_COMMENTS                   	than on peak heights.
