MultiGlue is a novel spatially aware graph contrastive learning method that fully exploits multi-modality information, spatial coordinates, and prior biological knowledge for the integrative and generative analysis of spatial multi-omics data. MultiGlue can be applied for both dual-omics and triplet-omics data including spatial transcriptome–proteome, transcriptome–epigenome and transcriptome–epigenome–proteome data. MultiGlue is designed to be user-friendly, scalable, and computationally efficient framework. It completed the analysis of spatial triplet-omics data comprising approximately 9,000 spots within 2 minutes of wall clock time.
